I also have a FireTV2, but I do not have such issues, at least not the scale you mention.
The only large problem I had, I "fixed" with turning off passthrough - see https://mrmc.tv/forum/viewtopic.php?f=22&t=4648
On "some" videos, after an hour or so of watching, the audio gets out of sync by aprox. 5s, which I managed to always fix with stopping the movie and starting again. Not sure if related, but turning on "Support 8 channel Audio DST decoding" makes audio out of sync almost instantly.

Too bad. H264 didn’t work either. Can also confirm this is an issue for myself; I've tried every combination of settings but the issue persists. I can't seem to narrow it down to a particular audio format inside the mkv, audio just goes out of sync within about 10 minutes.
The version before this worked flawlessly. It's a shame there's no means of downgrading the app to a prior version on the firetv.
Has there been any progress on isolating what may be causing it?

This issue now seems to happen most of the time. I tried audio pass through on/off, turned off vertical blank sync. No good. The problem starts with a video stutter, then audio goes massively out of sync by 5 or 10 seconds. Only fix I found is exiting out of movie playback, then restarting playback. I have to do this every 10 minutes or so.
I have been using MrMC since the beginning, and this is by far the worst problem yet. If the problem is related to the last version, can you re-release the previous version until it’s fixed?

Yep. Noticed an issue with low-bitrate, 2-channels, AC3.
Will be fixed in next version.
